So, I have tested every scenario that I can think of for the upgrade process, save one. I have one machine with 2 RAID arrays, one for OS and one for data, it could be worse, right? Anyway, I have to completely reformat and reinstall the OS, so I will create a secondary machine (on a VM) to transfer all of my logins and DTS (upgrade to SSIS in the process) packages to, then I will detach my databases, uninstall SQL and reformat the drive, install the OS and SQL 2005. My big question is regarding the Maintenance plans (including log shipping), will those plans be disabled or perhaps just gone from the detached db files when I re-attach them, or should I remove the log shipping and delete the maintenance plans before I detach the dbs?

Log shipping and maintenance plans are stored in the msdb database. You can just detach the databases and you'll be fine. The log shipping will need to be restarted from scratch.
