QuickTime only supports Flash to a certain extent.

Quicktime 5 supports most of the functionality of Flash 4 but doesn't support much of what Flash 5 can do. If you're trying to export stuff like clipEvents or anything using dot syntax Quicktime will in some cases show it but it won't actually work and in other cases won't show it at all.

Sounds to me like you are using QuickTime 4 which only supported Flash 3 and that's why you can't see the movieclips.

Keep all your elements in the first scene, quick time will not see movies with in movies. it will only play the movie you've exported once as a quick time.
