establich connection between MSSQL server an 'non MSSQL'server.

My questions is:
Is it possible to establish connectivity between MSSQL server and
'NON MSSQL Server(for web application) programmatically. We can do it manually (Control Panel/ ODBC data sourse/System DSN) but we need to do during the installation process. Another words, is it possible to establish ODBC on fly(programmatically)? One important things connection should be between servers , not between application and server.

You can use a DSN-less connection using a connection string; this does not require the creation of a DSN on the computer. Robert Bradley

As I understund this is work fine when you conect Application and MSSQL server, but in my case I need connect two servers, whithout using Application.

Its not clear what you are trying to do. Server1 runs SQL Server; you want to connect to SQL Server from Server2 running what program? Robert Bradley
