I have to setup a new email domain. I've never done this before. The MX records have been pointed to Microsoft Hosted Exchange for filtering and now I have this message:

"...you need to create the following CNAME record for this domain within your Domain Name System(DNS):"

Associated Domain: mydomain.com
Alias (sub domain): [alpha-numeric string]
Resource Record Type: CNAME
Value: admin.messaging.microsoft.com

My question is where does this CNAME DNS need to be done? On our server, with our ISP (Charter Communications), or with this hosted service?

It would need to be where your DNS records for your domain are stored.
If you host your own DNS then it would be on your servers.
If your DNS is hosted by your ISP or by a service such as DynDNS then the change would be made there.
Whoever set up your MX record should be able to set up the CNAME.
