Difficult folder permission issue

Hopefully someone has a tip here because I am at a loss as how to handle this.

Our fileserver has been setup with a root folder on the c drive that makes up the basis of all other folders.

this folder in the root of c: has the following permissions. Domain admins full and everyone list.

All folders within this folder are set to not inherit permissions, they simply have a group assigned.

It turns out that we need to add a user account for sharepoint to be able to index the entire structure for it's search function.

If I add the sharepoint user, it only has permissions to the root folder, nothing below since there is no inheritance. If I decide to force inheritance, it will wipe out all perms set on the sub folder.

Is there a way around this? Essentially a way to push a single user down to all folders without wiping out the sub folder perms?

Add the user name to all the folders under the root folder that a specific client needs access to. If it is just one folder with subfolders, in permissions of that main folder select apply to subfolders.

This sounds a little convoluted but it works for me, try a test on a workstation with a similar folder structure and you will see what I mean.

There are about 100 subfolders under root, that's the problem.
 
How about creating a group and making it a member of all the other groups that currently have permissions on the subs and then making your sharepoint user the only member of the new group.
 
you could also highlight all the folders then just right, properties, security and add the user with the appropriate permissions.
