Deleting Folders Created in FTP Server After it was HACKED! 2

Our ftp server has been hacked and they were using them to transfer files to othere users. They created folders that I can not delete. I was able to delete all the files and free the space up, but the folders give me errors like directory name is invalid or does not exsit.

Any help will be get or of any utilities that might work.

Try getting rid of them this way, from the command prompt type del \\.\drive:\path\filename

I tryed and it asks are you sure and it goes back to the command prompt and does not delete the file.
