Most likely, some type of transaction has already been committed against that user. Your best bet would simple to mark the user inactive on his resource card. That way, you do not lose anything that may have been inadvertantly linked to this user.
Setting the user to inactive will still use a license seat. The user should also be set to "blocked" status. This is the best method for handling duplicate resources.
Misc Note re: Logs. You can also truncate the logs and delete entries based on settings determined in System | Maintenance | Log: Truncate when run in conjunction with the background job LogHandler.exe
