I have made a new project in Source Safe and copied the files from a old project in Source Safe. The problem I have is that Source Safe start up in the old project and open that. Sometimes I forget and check out files from the old project. Is it possible to set which project it should start with?
 
I do not quite understand what you said. Do you check out files through VS IDE? What does "Source Safe start up" mean?

If you check out files through VS IDE, you should change the project's binding through Source Control toolbar.
