A company is now using Exchange 5.5 with no mailbox limits, and many users have mailbox size of 300-500 MB. The server stores more than 100 mailboxes. I have read about the 16 GB limit in Exchange 2000, and the company is planning for a migration to E2K. I have the following questions:
Is there a 16 GB limit in Exchange 5.5?
How do I check database size?

there is a database limit on the standard versions of exchange. which like you specified above is 16 gigs. the only way to know the exact size of your database is to an offline defrag, but you can have a good estimate without doing that by just finding your priv.edb and seeing the size. the company i work for doesnt use mailbox limits either and it has never been a problem but i keep an eye on that server.
