CPU Utilization 100% on Terminal Server

I have a Win2K Adv terminal server running in the applications mode. It is a 1.4G AMD machine with 1 gig of ram. The WAN connection is via ADSL with about 5 users accessing through the WAN with MS's TSAC. These users run 1 program, a customized 32 bit billing program written in Clarion. The program files reside on another file server and are accessed through a normal share. The problem comes from CPU going to 100% which makes the TS appear to freeze. It does not seem to be any particular user and I cannot detect any pattern to the problem. Of course the software vendor has "never seen this problem before". When I look at the task manager I can see the process hoging the cpu and can kill the process. I would really like to fix this as it is making an old man out of me.
 
Our company has been setting up clients of ours with Win2k Adv Term server. The recommendations we were given and is also how we setup the servers is. Dual 1 Ghz processors and 3 GB of RAM. I know you have only 5 users but not only are there many processes running on the server itself but you have 5 other users virtually running off the server. My suggestion would be to increase your resources.
 
Metaframe solution guide (1.8) p/34:
"Applications (mostly DOS applications) that poll a hardware device or the keyboard rather then waiting for an events can have an adverse effect on system performance. The DOSKBD command can be used to tune DOS applications that perform excessive keyboard polling."
But I don't know where it present. May be in Citrix distributive?
