I would like to learn about your experience in alternative options and system architectures to achieve
- high security by physically isolating sensitive data and applications from the Internet
- secure and safe data transfer between the secure area and external world

The objectives I am interested in are:
- assurance that no malware can intrude the secure area
- reasonable ease of use for legitimate data transfer between the two worlds
- productivity and meeting physical space constraints

So far, I have ran into Supernet 2000 (a PC with two boot disks, requiring re-boot to switch between safe mode and internet mode, and Giwano Safe Computer (two independent processing units in one box, with a switch-connected user interface and sw/hw-based data transfer system between the two units, but are there other options?

Depending on the "sensitivity" of the data you are pushing around you may be interested in reading about some of the DoD secure solutions, e.g., Secure Mail Server, Radiant Mercury, n-Level Workstation, Multi-Network Workstation, Command and Control Guard, and there are some solutions offered by Secure Computer Solutions. All tend to be on the high side with regard to initial cost and total cost of ownership. But, you can glean much head-food by reading about them.
