CMS Issue with agents showing in wrong skill

I have CM 5.2.1 sp18 with CMS r16.3.

My issue is EAS is turned off so I use autodial with feature code+hunt+extension to log inand etc.. Starting yesterday I would see an agent thats only program for 1 hunt grp in a complete different hunt grp on CMS Supervisor, but when I use BCMS everything Correct.

Changes that were made.
I was having issues with my Dup. CM server Time being off by 4-6 minutes. I added NTP but the servers kept counting from Local than the NTP address.
Informed avaya they stated I needed to update the SP (i was on SP16). So I did and time is correct but now CMS is seeming as its about to blow up.

Any help as I rarely can get help from Avaya..........

You rebooted CM to install the Service Pack update.
Have you rebooted your CMS?
