Via IP address I believe. I'll explain why:
If you publish an application to a user and then log onto web interface as that user and right-click and save the launch.ica file, you can clearly see that the address is specified as an IP address.
PNA client I'd suggest would be the same, and likely the full PN client would be too.
Access via a Citrix Secure Gateway is always going to be via a FQDN though, because the client needs to match it against an SSL hostname.
