cdr1 and cdr2

I want to be able to run 2 separate Call Accounting systems in parallel, as I may be migrating from the current. Is CDR2 able to send to the POC system, while CDR1 still going into the main?
 
Yes, you can have two separate CDR streams. Currently, I have CDR1 going to a call accounting system and CDR2 going to a call recording system. I think the only catch you would run into is if both systems require separate 'customized' outputs. I am able to accomplish mine with one being customized and the other being set to unformatted.

Are there any issues with using the PE, instead of CLAN for the CDR link?
 
Nope, PE is fine.
The only thing to note when running 2 CDR links: if one link fails for whatever reason (server fault etc..) CM will not cache the CDR data as there will still be one active CDR link, so there is a risk of data loss.
