Can't apply security

I have a Windows 2000 server (used as a file server) joining a domain with NT40 as the DC. Before joining this domain, it was part of another domain administered by a NT40 server. I was able to apply security with ease before joining the second domain. Now I can't apply security on any of the file/directory on the machine.
I had a problem logging on with a domain user/administrator on the new domain, but was able to join it with no problem. Any hints?
 
Check your account's configuration for permissions on the new domain controller and also the first domain controller (in other words, check your account permissions don't conflict on any of the servers). Whatever; it sounds like you've got a "permissions" problem, somewhere along the line between these servers. Hope this helps. Good luck. whythisagainwhythisagainwhythisagain
