If you are using direct booking on the conference room calendar then make sure you have the box ticked to disallow conflicting meetings.
Could be that user has also ticked the direct booking box to accept any meeting requests that come their way without checking the disallow conflicts box as well.
If you are using the auto-accept agent then conflicts would be disallowed automatically.
