while configuring avaya aura conferencing
Do i must configure a sip trunk between communication manager and the conference server

Generally SM to the conferencing server. I *BELEIVE* the supported trunk integrations are either SM or a ISDN/SIP gateway.

Trunking would be CM to SM and SM to AAC. They use SIP. I've yet to see a dedicated ISDN/SIP gateway used in a real life installation but it can be done.
