I've set up windows automatic updates so they download and install themselves at a set schedule. I'm concerned about what might happen if a user restarts or shuts down their pc whilst the install is taking place (it runs in the background so they cannot see it installing). Could this be a potential problem or am I being paranoid?

Yes this can be a problem but more seriously what if a user is working on a very important document, an update finishes installing and reboots the PC automatically-user loses everything.........
You may need to rethink your strategy or modify your current one.

Yes, I already have the reboot under control but the potential problem I am thinking of is a user rebooting the machine manually without knowing that updates are installing.

Can this mess up the machine?
 
But most of them shut their machines down when they have finished work for the day
