Application Popups making me crazy!!!!!

I'm running NAV for exchange 2000, everytime a virus is quarantined messages are sent to my other server.(both W2K).. one a second! When I come in in the morning I have to click through hundreds of them. I have no alerts set within NAV, only an email message. The event log is filled with 'application popups'. The application popups have the title 'Messenger Service'.

Please help?

The only way I can figure out how to fix this is to stop the alerter and messenger services... any risks?
