application access using windows 2003 server

Here is my question: I work at a prison were prisoners have access to an intranet only. They are restricted to the machine in their living areas\classrooms or to work sites. I installed a new application for the prisoner that does not work. The application is installed to the server then from the workstation you access the server to do the viewer program install. The program requires access to certain directories on the workstation. I did the all the required install and granting access but it only partially works. I created a test account and found one issue that seems to be stopping the prisoners from accessing the viewer application. When I grant access to only the machines in the certain living\classrooms\work sites area they can not access the program but if I grant access to all computers on the network then the application works fine. Anyone have an idea why this is?

Servers are 2003
Workstation are XP
 
I believe it is a domain. I am using AD on the server to built security groups, user group and user accounts. Is there a quick way to confirm this.
 
If you are using AD, then you definatlly have a domain.
What type of permissions are you using?
Example, if prison/john needs access to a folder, give him access, they need to login as john to the domain prison to access the folder.
 
prisoners have the rights to log into only certain machines. they log in using their name and badge no.

If a prisoner needs access to certain folders I grant access. I have given access to the folder the software uses based on the tech support. They say this is not the issue. they state there is a security setting concerning the accessing of computers (all computers or certain ones).
