I'm going to raise the functionality to Windows 2003 now that I know it won't break samba. All DCs are 2003.

Has anybody had any issues or problems or know of any caveats I should know about before I proceed?

Domain functional level effectly only the domain controllers. If you have all Windows 2003 DCs then you'll be fine. All you are doing is removing support for Windows 2000 DCs.
