AI file loses resolution when placed InDesign 1

Hello-
I have a file created in AI that contains numerous layers (polygon, line and text created in ArcGIS, saved separately as AI files in Arc and layered into one AI document). The text and graphics look perfect in Illustrator. When I place the files in my InDesign document, the resolution is horrible (the text can barely be read). I have tried creating new documents through the whole process, (Arc to Illustrator to InDesign) but it is the same problem. The files worked perfectly earlier in the week, but yesterday went crazy. When I place the file in InDesign, it says it is a pdf document, even though it is my AI project. Any ideas?

Save pdf and place the pdf file. Pdfs will open in illustrator with all the vector qualities reserved.
(Better save in version 1.5 or Acrobat 6)
 
The AI file should be fine if it appears okay in Illustrator.
