Adding Color

I'm trying to change a side view of some wood siding into a 3D view of the siding. I tried coping 2 copies of the side, and connecting them by lines by hand in Photoshop, which worked, but now I can't add color to the sections. If I try to add color, it goes to the background, or to the copied sections, but not in betweem the black outlines I added. Anyone know why this is or how I could change it? Also if there is a way for my to just take the 2D image in Photoshop and change it into a 3D image? I tried that as well, but since my object isn't a regular shape, I'm having some problems with it.

Any and all help would much be appreciated! Thanks!
 
Sorry for the double post, couldn't see if I could edit my post or not.

This site is what I want to do, more or less. He said he uses Photoshop, so I'm guessing there is a way to do it. I need to convert about 5000 images, so I don't exactly have a grand a piece to spend. If any one's familiar with this or has some ideas, I am more than open to them.
