It seems they want you to remove alot of devices. Do you have Plug n Play BIOS or ACPI.?
If using an ACPI BIOS for 98, try and reinstall using only APM (the intel.inf readme shows you how to look in Device mangler....look here also

I would boot into Safe Mode and remove ALL the devices listed (that are showing in Device manager)...Safe Mode allows you to actually see doubles/triples of same devices or other devices (such as codecs, etc)..nomally not viewable.
BTW are you up to date with the usual IE stuff??.I ask cause it has (from IE 5.0 and up) a different Inf installer and command (namely Advpack.dll or Advpck32.dll - called Active Setup and Advanced Inf Installation.
Keep messing with the New install on separate HDD (better for testing)...and update 98SE (SP) from MS first maybe...then try the Inf from Intel.
I wonder if disconnecting ALL other IDE devices and setting the 98 as Primary Master will make a difference in it acting appropriately. 98SE should have no prob using / running / supporting AGP directly, especially with that hardware on that mobo. Gotta remember general MoBo designs from the Intel 443BX/ZX (~98-99) was changed alot of ways soon thereafter with the ICH being used instead of a typical South Bridge.
Just trying to figure if the BIOS settings (being used for both OSs - even on separate HDD). has something to do with the prob..as XP utilizes APIC (not only ACPI) which allows for 8 more Interrupts (up from 15-23)...and so does your Mobo..Win98 does NOT.
lastly, although htis article primariliy discusses shutdown issues in 98.it talks quite a bit about device enumeration and the IRQ Routing table
I suggest you go through each BIOS screen and sub-screens , and jot down all the settings, BEFORE making changes to the BIOS. (gotta keep XP happy..

. Try to print it out if possible (if you have that option somewhere - possibly not while in the BIOS itself). I'm beginning to wonder if XP as Master and FAT32("?' - dunno - assuming your sharing files and stuff) has taken complete control.
