I'm having issues with 2050 soft phone users calling Lync. They can call other application on the system but get a fast busy when calling Lync. We do not have a license server for the soft phones so I know it's not supported. I believe we are using the 254 build for the soft phone with a QOS patch. Any ideas?

Could be a route or translation issue. We use 2.6 version and can call all our company phones (disparate PBXs).
Do you have other phones on the Nortel that can call Lync?
We are looking to move to license server also but we don't have Lync that I could tell you if version 4.4 softphone would fix your issue. Most likely it is a compatibility issue ...
I haven't used Lync but it seems that maybe they have a softphone so why would you be using a 2050 and not a Lync one and just call Lync to Lync?

Yes all other IP phones can call Lync its just 2050PC soft phones onsite or VPN and 1140 phones over VPN only.

I would say that your VPN is having an issue talking to the PBX environment (but you would think the phone would not register). I haven't had to deal with VPN yet. Softphones onsite should be the same as your 1140 phones in terms of the route they use and the PBX config so I would suspect a VLAN or other issue (Like do you put any PCs that use softphone on a separate VLAN?) We just keep ours on the Data VLAN and it works but sometimes we see QoS messages on our PBX history (no big deal because the softphone users don't report any quality issues).
Anyway, just some things to consider - I am not really sure how to help you without some phone builds pasted here and maybe some other detail like what trunks/routes they hit (They could be using different trunks/routes).
