I have exactley the same set up as yourself, doing pretty much the same duties.
I'm running Win2k server (NOT advanced) and it's been great. Hasn't missed a beat and current uptime is 50+ days (but I've a few updates to apply so a reboot is due soon).

The sites are not connected at the moment - both have DSL lines out to the WWW. Previously, if we wanted to tranfer stuff between sites, it would be either done via email, FTP or PC anywhere.

Having done this recently, I found the easiest method is simply to backup the Entire machine to tape drive, reinstall a basic OS and restore the backup.
When you try to add the workstations to the Domain, do you get any sort of error response?
Have you set the server up to be an AD domain controller? With only 3 workstations, it would work equally well as a workgroup server
