what operating system are your clients running? If they aren't W2K or above, then they'll be using NetBIOS / WINS to connect to the domain controller, not DNS so this could be the problem?

Can't do this with Windows 2000 disk quotas, this uses file ownership to determine how much space a user can use on a disk.
Try some 3rd party software such as SpaceGuard (http://www.advtoolware.com/t4e/spg/diskquota.htm).
