The releasing programs look at the "dist" tables, not the "tran" tables. ICDIST, ICYDST, ARDIST, ARYDST, APDIST, APYDST and the Payroll dist and ydst tables. Could be trouble there.
But clearing flags for all modules in the affected company usually fixes this unless a dist table is corrupted...
Which version of Pro do you run? Newer version included this as a feature.

It's a right/privileges problem on the temp folder.
An easy solution is to make a new folder on C: for temp stuff: C:\TEMP or C:\TEMPSBT. Make sure users have full access to the folder.
