How about sticking in the emergency bootup disk, boot up and then switch to c drive, rename the windows folder to something else then do a normal installation of windows...then install a virus checker and kill off the virus in the renamed folder...reboot with the emergency bootup disk and delete...

Absolutely. Put simply the reason why the drives do not show up in My Computer is because they havent been partitioned/formatted correctly. Here is a link explaining Fdisk in more detail

Assuming W98 is installed and the hd has been scandisked and defraged and the dma box in the hd properties of device manger has been ticked (if not and it causes any problems afterwards then reboot into safe mode and undo) then maybe the following may help seeing as you have isolated the problem...

Without trying to sound dead obvious first thing to do is recheck all external connections (plug wiring, fuses, power leads etc) Then if there are lights coming when you switch on but no signs of life then the next thing is to check the internals for dislodged items such as leads to/from...
Also not wishing to teach you to suck eggs but here are a few other rather seemingly obvious pointers that can be easily overlooked...
1. Is the cable secure...? When cold it may not connect but will when warm through expansion... Check the cable is not damaged...
2. Do you have S.M.A.R.T...

Just a quick one regarding systray.exe (system tray) in msconfig...
It can be unticked providing the volume icon is not required in the system tray down by the clock...make sure it is not running or disabled before unticking systray.exe in msconfig ;=)
