Yes, that is what I stated (unclearly) above "the YA Server will only pull users out of the directory if they have both a ip and a phone configured." Where IP was referring to the 3300 IP and "phone configured" was referring to having either a softphone or deskphone in AD.

You are correct, the YA Server will only pull users out of the directory if they have both a ip and a phone configured. The 3300 sync is limited to IP users in the TelDir. AD sync is a much better option.

The best way to manage users in a corporate environment is Active Directory or LDAP. You won't know what the impact your manual entries will have on the system.
You may have to request 4.0.1 from Mitel support.
For your license issue:
On the Collab server admin page, do you have System ->Web Service -> HTTP POST Allowed Senders IP Addresses set to the IP of the YA Server?

The teleworker support in YA is only for softphone.
The certificate that you request should reference the softphone DN, and softphone device needs to be registered and enabled on the teleworker.
In YA, you will need to change the teleworker dn to 4917, and rerequest the certificate.
