Actually, with command line FTP, you can't specify a port number from the command line. Instead, just type ftp in the command line to open the FTP client, then type open [address] [port] to connect on a specific port.
eg...
ftp
open 192.168.1.1 22
As far as I know, AD doesn't let you control settings like this on a per-user level, but if you need to change settings for just one (or just a few) users, you can put them in their own OU (Organizational Unit), and create a new group policy on that with the relevant settings applied.
I've never tried it myself, but I do know people who have successfully connected Enterprise Manager to MSDE with little or no work. I'm sorry I can't be of any more help than that.
I don't know if it will work with Exchange 5.5, but there is an article at http://msdn.microsoft.com/library/psdk/exchsv2k/_cdo_imailboxstore_createmailbox.htm that shows how to create the NT user account via ADSI, then create the Exchange mailbox using Exchange 2000.
