Have you tried add the user system@[fqdn of physical nodes] into the remote access of the virtual node clients? This solved a similar problem for me when backing up virtual servers on an NT4 cluster.

What I have been asked to do is to assist in the migration of client servers from one site to another and also from one Networker server to another. The clients data currently resides on one EMC Symmetrix storage array and is being migrated to another (IN AS CHEAP A WAY AS POSSIBLE!!)...
I have had similar problems with our storage nodes and server connected through a brocade fibre switch to an ATL jukebox, I usually find that rebooting the switch sorts it out.
We use Networker 5.5.1 and have had the same problem (amongst many others) and have found that you have to stop/start the "Networker Remote Exec" service on the NT client.
