Can you provide a trace? If you have softphones do they experience the issue? Tracesbc and list trace in CM are your friends. Get both with a good call and a bad call and compare line by line. For instance, are they using the same signaling group? NR? Ports? Is the reinvite?
Are you referring to An LSP to a standalone? If not, you'll find the information in Upgrading Communication Manager and look in Ch 5 for the upgrade methods. You'll also need to read Deploying Communication Manager in a Virtualized Environment. These are both available on the Avaya Support Site.
I would look at how you get traffic to the trunk group.
check that it is included as an option in the route-pattern/s that point to the second T1. If not, add it, if it's the second option frog it and see if it takes traffic.
