XP SP2 IE6 relative URL's not working

Thanks in advance for any advice given.

We have an intranet that we have developed and used for many years succesfully using Windows 2000 and IE 6. Group IT have now upgraded our computers to Windows XP SP2 with IE 6 SP2. Not all the links in the documents are working. When hovering over a link and the browser shows the full url (//ServerName/Intranet/Home.htm) the link works. Where the browser shows just the relative link (home.htm) the link won't work. However when I look at the HTML in an editor all links are written using a relative link.

Group IT have done some investigation. They find the intranet to work on IE 5, IE7, IE8 and IE 6 on our windows 2000 computers. But its not working on IE 6 with SP2. It also works within Opera.
They are looking to update IE to version 8 but that project is still in testing and so could be 6 months + away.

I have searched and searched the Internet to find someone with a similar problem. There is suggestion that there is a problem with relative urls and javascript in IE 6. The Intranet is managed by someone saving word documents as HTML. Could this be the issue. I'm hoping there is a small patch to IE, or a setting change. As the intranet edited in an alternate location then moving away from relative links would be difficult.

Any Help is appreciated.
