XMLParser or XMLPath to cleanup XML?

I have an XML file that has been "converted" (via Protege) from an OWL/RDF file. I was wondering if there are any effective ways to use XMLParser or XMLPath to "cleanup" the XML file and output a more proper XML file - the conversion process leaves a lot of declaration type tags/trash in the converted product.
