Write permissions on workstation

First off, this is my first exeriance with win server. Please be patient.

I set up a domain, and file server. Ive set up a user and set a machine on the domain. The user can log on and see all the appropriate folders. My problem is, I can't seam to unlock read only permissions on the workstation to the system folders/files. A few of the programs require that feature to run and I'm not having any luck with it. Where do i go now?
 
This is going to sound like a smart remark but the correct thing to do is replace the poorly written applications that write to the system areas of the drive.

Are these custom apps or off the shelf software?
 
Off the shelf industry specific estimating software. Not an option.
 
Vista supposedly fix this although I have not tried it.
