Word to InDesign: sourcing links lost

Hi guys,
I have a big technical report that is currently in Word. There are over 300 superscript links to sources and many more links to tables.
When I bring in text from Word to InDesign document, I have 2 issues:
1. Some of the superscripts disappear. It seems that these are the ones with live links. I can see the spaces where the superscript should be, but they aren't there.
2. None of the existing links from the superscripts that I can show are functioning, evening though I've imported the whole sourcing list.

I don't want to manually relink all these. Are there any solutions that anyone knows of?
