Windows Installer runs every startup for second HDD

I have a second bootable HDD in the Selectbay (Toshiba expansion slot) in my Tosh Portege with a second install of Win XP Pro (Primary HDD is also XP Pro). Every time I start the PC, booting from the second HDD, the Windows Installer runs and does something, but neglects to tell me what it is doing. The PC then settles down and runs ok. Any clues on how I might track down what XP seems to think is not finished installing (or even installed at all!) and fix what it thinks needs fixing? The second HDD is pretty much permanently in the machine with only the occasional, brief swap with the CD unit.
 
Why do you need to boot from the 2nd drive? Why not just boot from the first drive and then access all the data on the 2nd drive, it should appear as and extra drive (D: perhaps) in My Computer.
 
How about you event logs?
What do they teel you?
