Windows Installer Keys Removal From Msi - Problem

I have packaged One application which source was an msi file and some other files also.Now It has created Installer Keys in HKLM\software\microsoft\Windows\Currentversion\Instaler,
HKEY/_CLASSES_ROOT\Installer.If I remove Installer Keys,Applicaton doesn't work.Please help me regarding this.

But According to our Standards Installer Keys should not be in the package.Please Help me Regarding this.thanks in advance.

You shouldn't really repackage .msi installers. It's best to use InstallTailor to configure the install to how you want it.
