Win98SE Reboot Problems

I have noticed on one of our machines here a problem when rebooting. Whenever a change to IP or other networking components or a new app has been installed and the OS asks you to reboot the machine restarts (Always) with ScanDisk coming up and saying that Windows was not shut down safetly - when I know that it was! This happens everytime the machine is rebooted. Power the machine off and then power back up again and it's fine. Any ideas? Thank you in advance
 
I'm not sure why it would run Scandisk after installing a new program or new hardware. I do know that you can disable the scandisk from coming up on bad startup.

On Win98, goto

start => run => "MSCONFIG"

From there you can disable the "scandisk on improper shutdown" feature. You can also control your startup items as well:)
