Will Stacking change Vlan?

Right now I have a 24 port 3300 connected to a 12 port 3300 using a regular patch cord. The 24 port is set up with a few VLAN's.The 12 port is stock setup. If I connect the two with a matrix cable, will this affect vlans at all? Do I need to add the 12 ports to include them?
Does the unit number that ends up being assigned affect this?
