Will router recognize user's IP first? or internet connection?

We have Novell Netware 4.11 network and GroupWise 5.5 running at our hq location. We are in the process of setting up three remote users, 80 miles away. We use Cisco routers that recognizes user-IP addresses. If we load GroupWise on our three remote workstations, allow them access to our server, will the router recognize the user's IP first or the internet connection (POP3)?
 
A little more detail is needed. At each location, how many routers do you have and what do they connect to? (e.g 1 router with T1 to the Internet, 1 router with a 64K connection to a remote office). If you have routers connecting your main and remote offices, they can be configured to route or bridge IP, so your WAN traffic is private. If each office only has an Internet connection, than the traffic between your offices will be routed over the Internet and some security is probably warranted.
 
We only have one router (Cisco 760 Series) at main office that connects to the server which routes intra and internet activity and three remotes will be on the internet so we will install Net Nanny. Is this the type of security protection you recommended? GroupWise is installed on each remote (3) workstation, then they can call up GW, type their email message, authenticate to the internet (POP3), send message over internet, and connect to our router at hq. Likewise, on the return, router at hq would send message over internet, connect to their GW IP using the POP3. Is this correct?
