It all depends:
If your Citrix box is a member of a domain (NT4.0), then user logon scripts are stored in the
[tt]<PDC or BDC>\winnt\system32\repl\import\scripts[/tt] directory

If a standalone, then it's in the
[tt]<citrixbox>\wtsrv\system32\repl\import\scripts[/tt].

This is the default location for logon script in NT world (it's the NETLOGON directory) and effect all users (not only Citrix users) who have the logon script name added to their profile in user manager (profile|logon scrip name).

However, There is a Usrlogon.cmd file in ..\system32\ on the Citrix box. This batch file is responssible for user home drive mapping and other good stuff. You can manipulate it and add batch commands that will perform whatever function you need - But REMEMBER:
Allways make a backup copy of this file. Any changes to this file will effect ONLY Citrix users at the time they start the terminal session (it comes AFTER the NT logon script). Also, this file calls other CMD files, make sure these connections are not removed.

I hope this helps.
