I am volunteering at a non-profit (church/school) that has 2 locations. The Partner ACS system in use seems unable to connect to the 2nd (and lightly used) location. Have not been able to thus far get a voip gateway to work either. It is also very old and was a donation that was used when we got it.

My question, What should we be looking to go to?

There are 5 inbound lines (1 for a fax) and about 30 extensions (3-4 at second site). We need voicemail, the pastors are out of the office a lot with cell phones, the front office is sometimes unattended. The systems is maintained by volunteers (me!) so nobody is onsite most of the time. We can get knowledgeable help for many things for a single job. Eventually (5-10 years) we will be a single site, and may have a future need for 5-10 more extensions.

Thanks in advance for your suggestions and advice, this place is the best!

The natural progression would be an IP Office. Avaya may still have a trade in offer for discounts on new kit for your Partner.

The IPO also has a Partner mode - which in the UK here we dont use.

I believe you should be able to keep the same digital handsets.
