If I have a visual basic application that calls MS Word, and MS Excel to produce reports. What needs to be published? Just my VB app, or all three?

It depends whether there are any hard-coded paths to Word or Excel within the app.
You may find that you need to tweak *.ini files (if the app uses them) to ensure that local apps are not picked up. In this case, you should be able to copy the *.ini files to the users' home directories after tweaking.
My experience has been that most in-house apps that use files that have associations, and have been installed in change user /install mode, will pick up the applications from the server.
There have been a fair number that don't however...
