VPN application access problem

I am able to access the VPN but not applications when connected through my Linksys routers. When connected directly to the cable modem, I can.
I was using a standalone Wireless BEFW11S4, then I added a VPN Endpoint Router BEFSX41. I can still access the internet and VPN, but not the apps. Any thought?
