I have two subnets in my building and I need and send them over another building trough RF link but the antenna hasonly onw UTP connection. Can I use VLAN and trunking to send both subnets over a single connection?

aslong as the port is properly tagged you can send both vlans down one port, you would probable have to make the sending and reciving port tagged member of both vlans, but I dont know if your RF antenna can support vlan tagged data.

I dont see what trunking would do apart from give you a bigger pipe to send data down and with a narrow antenna whats the point ?
