Visual Studio 2003 misc files

I am building websites in c# using asp.net in the visual studio 2003 evironment. The code is held in source safe.
The problem I am having is that visual studio is randomly bringing in files of the same name from other folders to do with other projects.
I would really like to turn this off or stop it bringing these files in as misc files.
Anyone know of anything?

When you are checking in/out items - are you selecting all the items in the list and then clicking check in/out?

All files that need to be checked in for ALL SOLUTIONS are shown in that window. There is a button at the top of the check in form that allows you to filter by solution.

That may be a source of your issues.
