Using security mode = user

Hi,
I generally use security = share and it does everything I need but recently I have started using an online backup service with runs on a Windows server. It worked fine until I upgraded to Windows Server 2008 and now it doesn't work. Using "security = share" everything works except the online backup. The backup guys say I just need to set the security mode to "security = user" but when I do that none of my shares work anymore. I just keep getting asked for a username and password and it keeps failing.
Can anyone help?
