Using flatten transparency on objects

I find if I stroke something with a brush with no fill and then object expand to get just my filled brush stroke as a shape, frequently it fills the inside of the shape when I go to re-colour it as a compound path. I have found if I flatten transparency at 100% vector I can now re-colour the expanded stroke without adding an internal fill colour, is this a good way of working! I have trouble with compound paths all the time filling objects after they have been expanded and flatten transparency at 100% vector seems to get around this.
